Browser-based protein similarity screening

OG Representative Similarity Search Beta

Compare one protein sequence with representative sequences from all 4,577 SAR11 orthogroups. The calculation runs locally in your browser.

This is a rapid exploratory search against one representative sequence per OG. Similarity to a representative is not an OG assignment and no BLAST-equivalent E-value is calculated.

For annotation workflows, SAR11 Genome Atlas Tools (SGAtools) provides sga-maper, which can be used to annotate sequences against SAR11 orthogroups.

About this search

Search scope

The database contains one observed representative protein per OG, selected from the OG members as the sequence closest to its multiple-alignment consensus. We used EMBOSS infoalign to compare each sequence with the consensus and chose the sequence with the lowest percent change as the representative. It does not contain every OG member.

Scoring

Smith–Waterman local alignment, BLOSUM62, gap open 11 and gap extension 1. Ranking uses the raw alignment score.

Important limitation

Similarity to a representative does not establish OG membership. No BLAST-equivalent E-value is calculated. For a more sensitive, profile-based sequence similarity search, download the OG HMM profiles and search them with HMMER. Use BLAST, DIAMOND or MMseqs2 for other statistical or comprehensive analyses.

Privacy

Your sequence and results remain in this browser. They are not transmitted, uploaded, logged, retained or saved. The SAR11 Genome Atlas does not collect query sequences, search results or usage data through this search.
